In Darkest of Days, the player controls Alexander Morris, a soldier who fights in General Custer's battalion during the Battle of Little Big Horn at the start of the game. After Custer's death and Morris's injury, a man in futuristic armor suddenly saves him and leads him through a strange portal. Morris then wakes up at Kronotek headquarters, an organization that has been successful in developing time-travel technology and is apparently dedicated to researching and protecting history. A member of Kronotek called "Mother" tells Morris that Dr. Koell, the founder of the organization, has disappeared and that the riots began to appear in the course of history, making the people who played a role Keys to the story are in danger and the tasks with which Morris helped Kronotek to restore the story. Morris begins his combat training with his new agent, Agent Dexter, another MIA in history who reportedly disappeared on September 11th. Since it dates back to the 1800s, it requires a "modern" intensive course (from the First World War to the end of the 22nd century). At the end of her training, the mother gives Morris and Dexter the follow-up of two people who are not where they are supposed to be: Corporal Welsh of the Union Army in the American Civil War at the Battle of Antietam and an officer. of the Russian army called Petrovich in the First World War at the Battle of Tannenberg.

However, the completion of these two tasks is blocked by a mysterious group known only as the opposition, with the technology of time travel. During the game, Morris and Dexter must fight both in the Battle of Antietam and in the Battle of Tannenberg, involving massive battles in the cornfield, the dynamite of a train bridge and the diversion of a zeppelin. Although agents Morris and Dexter manage to secure and reinstate Welsh and his twin brother at the right time, Petrovich is considered a traitor for leaving his post. This made his son, who was originally to become a scientist, enlisted in the Russian army during the Second World War, which led to his capture by the Wehrmacht. When agents Morris and Dexter try to save him before arriving at a POW camp, Morris is also captured and sent to the camp.

After spending some time in the camp, Petrovich is sentenced to death for an escape attempt, but just before his execution, an explosion occurs outside the camp. Constable Dexter appears and helps Morris, Petrovich and the other detainees to escape. Once Petrovich is safe, Dexter informs Morris that it was Morris who placed the explosive, which allowed Dexter to infiltrate the camp. Then Morris returns, crosses a Nazi installation and installs the explosive that triggers its own launch. After rescuing Petrovich, Morris and Dexter discover that Koell is in Pompeii, August 25, 79 AD, the day of Mount Vesuvius broke out and buried the Roman city. Agents Morris and Dexter and a tech specialist named Bob fight hordes of opposition agents to find Koell, who is in the arena of the city. Koell nonchalantly accompanies Morris and Dexter until the 22nd century.
